Even though I'm replacing it, I can't figure out why the instructions for doing so suggest to look beneath the manifold. The real one is located underneath the engine, beneath the metal skid plate, next to the sump.

But what I really want to know is how the heck it really comes out.

Oh, you want to get rid of the intake system if you go up there.
Or bottom-up removal with a vehicle hoist?

I didn't get the final part; it's held together by three Torx 10 bolts. The first two are evident, but the third requires an extension to reach the boot.

I've tried taking them all off, but it just won't budge.

Odd, I guess it's simply trapped where it hit the block, a little whack with a copper hammer could help?

Yes, after a few hammer blows, it detached.
